As a trouble shooting step, I bet if you spend at least 1 minute fishing/mining after you catch your Amethyst Nexifera, that it will save properly.

Hi Tenno! We had hoped our fix with 37.0.6 would have addressed this, but it looks like the Temporal Prime Ephemera is a special case. After chatting with the team, it looks like this will require a code fix, meaning it unfortunately will not be fixed until our next Cert Build. 
 

I've added this to our Known Issues thread for the time being. Thank you for the diligent reporting!

I'm not sure I understand the problem?  You earn reputation with each faction by doing their missions. You can gain reputation in each faction, each day, up to your Daily Limit. The limit resets each day. Your personal Daily Limit is based on your player Mastery Rank, so if you don't increase in your Mastery then you won't see this going up over time..

We might know what is happening here, but we'll need your log file to find the culprit. You can find your log files by closing the game, opening the Warframe launcher, and clicking the little cogwheel in the top-right corner of the launcher.

Please confirm that you are leaving the Deimos landscape using the door back to the Necralisk?  You're not using Abort? Inventory progress is saved automatically on the landscape but it is not instant, so if you're using Abort immediately after collecting the Amethyst Nexifera then it will not save properly.

Also, how are you collecting the Nexifera, using the Tranq Rifle or a sleep power? (Which one?)

To clarify! This is specifically fixes being able to have Eclipse, Roar, or Xata's Whispers on Chroma, Mirage, Rhino, Octavia and Xaku in addition to their own damage boosting abilities, as intended.
