In your OP screenshot the one you have highlighted is what you are 'subscribed' too.
Try going in to the F2 menu & finding the 'Zap-Runabout' & see if any of them have the little man with the small spanner icon & the Update box is selectable.
The little man with the spanner is what you have published on the workshop.

I have probably never "updated" a BP before and Empyrion is the first game I ever used Workshop with, so I was expecting a button to manually upload a file. Or that in-game the "update" button would be enabled. But it aint.

To update the workshop blueprint you need to overwrite the original file then update it. It will be marked with a little person & the workshop symbol smaller to the top right of it.

Have you subscribed to your own BP ?
As far as Im aware you cant overwrtite anything you are subscribed to.
If its your own just overwrite the original BP then update it on the workshop.

Integrity on a SV CV or HV doesn't matter.
If the CV you mention in the OP is now converted & is ok then yes overwrite the blueprint or to be cautious you could create a seperate blueprint & put the name however you want to with UPDATED at the end so you know which is which.
Edit: Some more playing around with commands for the SV small blocks its looking like you will have to do it manually. The square shape blocks are convertable with:
replaceblocks ID hull Hullsmallblocks
Hullsmallblocks is Steel blocks S
all the slopes & other shapes are manual I'm afraid. Read more
Ok I did some testing I think the command
replaceblocks ID -alpha4
Will only work on the CV you mention in the OP.
But I can't get it to work on a old SV.
What colour is the SV ? RED or AMBER in the blueprint window ?

The blocks have been seperated into small blocks for SV & HV & Large blocks for BA & CV.
For SV try something like this:
replaceblocks ID HullFull HullSmallBlocks
To convert everything on a sv the command above:
replaceblocks ID -alpha4

Put the ID number of the ship where it says ID.
To get the ship ID type DI in the console & get close enough to the ship until the ID shows up in the little black box that appears in the top of your screen.

When was the save game started for anyone getting this ?
Does it happen in fresh new save games ?
Can you try deleting the playfield folder for the orbit (note the name of the orbit) & sectors.yaml that are in the save game so new ones can be generated:
steamapps\common\Empyrion - Galactic Survival\Saves\Games\SAVE GAME NAME\Playfields
steamapps\common\Empyrion - Galactic Survival\Saves\Games\SAVE GAME NAME\Sectors
Perhaps also backup the save game before doing this also.
Devs are aware of this now.
You should still be able to play fine after clicking on continue though.
Ok can you download this copy of it it should be ok now & replace the original BP of it when save in A9 -
